I doubt you can't do that. Perhaps you're not using the right tool for the job. Instead of paint, try icoFix, it has a few advantages.
a. the use of a transparent brush.
b. you can zoom in and still get a 1:1 scaled preview. So no time loss zooming in and out.
If you want to save a picture. go to export instead of save. choose *.png, this way you save your alpha channel.
One of the trics in pixelArt is the use of anti-aliasing techniques. You can smoothen a edge by drawing a mixed pixel next to the border. This could be done with an alpha bruch.

Don't use it anti aliasing everywhere. Buidings edges for instance have to stick out. Use it for smaler objects, like people.
Don't worry if the enlarged version looks crappy, the human eye is traind in converting shapes into recognisable "icons".
I like the shape of your buildings. Unless it a choice of style I think the texture & feel of the walls could be inproved. Try drawing some pixels in a slightly different colour. This will unflatten your art.
Overall opintion of your art: if you do this in paint you are doing a great job.
