I want to change the folder name and the name of the .agk file, but don't know how, exactly. I don't know much about the basic file structure of a project, to be honest. Can anyone tell me how this is done?

Rename the .agk like you would rename any other file. The project name seems to be based on the the agk filename so the project will change to that and when the project is built the executable will change to the new project name. I believe. I hadn't checked if you have include folders and such but most of the files listed in the agk file are don't include paths but as I said hadn't tested include folders how they are represented in the agk file.

The .agk file is a text file which contains information relating to the project (files etc).
