I saw where someone had a paintball game and they had replace the normal bullet holes with paint splatter?

How can I do that?

Could I allow for different colored ink (multiple bullethole decals,)

You need to delve deep into the FPS Creator install folder.

Try Files\Gamecore.
Use DDS Converter to open up the bullets.dds files and convert them to .tga

Then use The Gimp or a similar program to edit them.

I've also made available a .psd for download that you can open in photoshop or gimp.

You could have half a dozen or so different colors if you don't need any other types of hole decals and also change the blood to paint if you want. Just be sure not to overwrite the original file.
