Welcome.
Well there is no maximum, obviously the more polys the more its going to cause the game to lag, but i would say for a standard character 2000 would be a good rough estimate. Some more complex characters can go up 6000 but it is probably more sensible to keep it as low as possible.
Hope that helps.

Yeah Dr Parsnips pretty much summed it up, if you make say a boss level with only 1 or 2 characters I suppose 6000 polys would be fine.

There is no limit though, it would just lag the more polys there are.

6000 is a bit steep, i would say 4000

The really great thing about FPSC is that it scales nicely with better hardware, performance-wise. 6000 polys for a boss type character is perfectly reasonable with a decent computer.

I have a 3 year old dual-core Athlon coupled with a 2 year old Geforce 8800. And this combo has pretty much given all I could ask for out of FPSC, and it's not even the latest and greatest in hardware.

Good choice.
FragMOTION is another nice modeling program and works nicely with Milkshape 3D. (imports x with animations and exports milkshape files)

I use FragMOTION for my mapping.
I use Paint.NET for painting.
