is there a way that depending on wether or not a specific task is completed the story goes a certain way? like if a guard tells you to drop you weapon and you drop it he takes you to a certain area or level, and his allies become your allies, and if you shoot him an alarm sounds and you have to fight your way to said area, and therefore all his allies are your enemies

You can script the different options into a level, but when it comes to choosing what level the player goes to next, you will need a Mod that can do that. Ply's Mod is one such Mod that allows you to specify what the next level will be.
