Oops, looks like I was a bit hasty there! Here's how to make one disappear:
Place a switch and change the IfUsed section to 'BoulderDestroy'. Place a boulder down (make sure it is dynamic), rename it to 'BoulderDestroy' and save the script below to an fpi file and set that to it's main script:

:state=1,activated=1:runfpidefault=2
Then, for a nice effect, set the boulder's destroy script to be crumble.fpi (found in the destroy folder).
