just make your texture then add an alpha channel for transparency

In order to have an alpha channel you need a program like photoshop or gimp and then you can have an alpha. There are plenty of tutorials out there. Not everything is on here, some things take some trial and error. Remember google is a good thing sometimes and it will help a little boy out.

Hey LeminR
The easiest way to make glass, is to right click the entity,set the entity effect to .cubeent, set transparency to 2, and make sure it is an active entity. That way you can turn anything into glass, without dealing with alpha. If you want to make a custom window, you can use the stock window texture from FPSC and put that on your custom mesh, Then just follow the instructions above.

Or you could just right click on your layer in GIMP and click on the add alpha button

you will see that there is transparency option in entity properties window....sorry for bad english...i am from serbia...
