This is a lot more complicated than you think.
As of now you either need a clever way of making the flag a gun (which takes more than just changing settings inside FPSC, or maybe you can find a mod.

I made a single player capture the flag awhile ago, I'll see if I can find the thread again.

Please note that you do need Project Green or Project Blue or you could try the new 1.18 beta, I haven't tested them on the beta yet.
