I am designing a bugs game. It is now 4096 lines of code.

I recompile about every 2 minutes of changing something. All of a sudden nothing works. it compiles and runs but does not run correctly.

I have to cut and paste to a new project and then it works again.

Is this normal ?

Are there no temp files I can delete to correct this problem

There is a known problem with project files - don't change the title and you'll have no problem

Just remove the project file, and double-click the source file. The IDE will give you the chance to create a new project file.
