I was thinking of starting a game using 2d sprites (characters) and having them move on the low poly 3d map. For example, games like Xenogears or Breath of Fire 3/4 for Playstation use this style. Would this be extremely difficult to do?

No. It won't be difficult. But honestly - DBPro was designed for 3D. Since you are going to have a 3D map - I'd say go 3D all the way. Just do a top-down view for a 2D look. Otherwise, you will probably end up converting 2D coordinates to 3D and/or 2D to 3D.

The reason I wanted to use 2d sprites is because I love that combined 2d/3d look. Could you explain what you mean about converting the coordinates? I don't fully understand. Thanks.
