is a 3d engine the modeling tool that is used or is it the program that contains the ability to process the graphics?

The engine is basically the structure of the game. The engine contains all the 'rules' of how the game runs, i.e. you can have the same engine, but with different graphics.

Yes, and engine is the structure, and all you have to do after that is add the graphics, music, sound, and the level data.
