The arch segment in the last release of MFPS is not lined up right. It's supposed to line up perfectly with the room object, but it's too low. Here's a temporary fix patch untill the next release comes out.

Just run the self-extractor. If you installed MFPS in a different directory make sure it extracts to your Magic FPS\progs directory.
