As far as I can tell black is the stock transparent colour, but is there any way to change this? Not that it really matters that much, I just thought it might be useful to be able to change it to bright pink, or some other colour I wouldn't be using for my sprites.

Or save your image as a .png, which will keep the transparency intact.
