Is it possible for an enemy to have a second melee attack where they shoot at you, but if they get close enogh they hit you with their weapon (Like in basically every fps game)? or the player to click the right mouse button to pistol whip, like in Halo 2?

FPSC allows you only one attack per weapon.
Either you can shoot someone with your gun or smack them in their eyeball with it but you can't do both.

On the same note, Jon should have made a hand weapon that pokes the enemy in the eyes

well i imagine you could try and program right click to do something using the same script as grab

That would be terrific but it wouldn't damage the enemy.
Each weapon has only 1 firing animation that will damage the enemy.
You can give a weapon multiple firing animations but more than one would just be for show or eye candy.

grrr. that really sucks because it would be really cool if you could have a bayonet on the end of your gun and impale someone with it, then blow their intestines out all over the wall, while they're struggling to free themselves.
I don't think dismemberment is possible in fpsc either though.

Could you do the melee part with animations in a script file?
\Example:
if player within blah blah, then frames 60,120 damgage etc. lol I've been dbpro coding for 6 hours straight, I know that that isnt actual code..

No because there is no way to register damage to an enemy.
