I'm making a 3D Yahtzee game so I have 5 dices to roll.
But when I trown them how do I know which side is on top?

You'd go by faces:
I don't know the exact number placement on each faces but
Since it always falls flat, checking the object angle x() you already got 4 solutions:
if angle x()=0 face 1 representing number x will be on top
if angle x()=90 the next face (next number) will be on top
angle x()=180 will be the 3rd face on top
angle x()=270 will be the 4th face on top

the other 2 faces will be on top at angle z() = 90 and angle z()=270

linking the numbers on each face and each face top position to its specific object angle it should do the trick.
